Your problem is a lil confusing.
I know I can send information out of the midi port from my daw via Virus and have info coming in through the midi port via the virus with USB connected. It's all about selecting which port you want to utilise in the daw, midi in out routings for the individual track.
Sorry, but your description is confusing me.
Here's my setup though in more detail:
In one scenario, I have Cubase driving Virus Ti using MIDI over USB direct from Mac to Virus.
I also have a Sequentix Cirklon which I use for sequencing (for different projects). If I use the Cirklon to sequence Virus Ti, the Virus only accepts the MIDI messages if I unplug the USB cable to my Mac.

that's by design. though i've never tried you could attempt to re-route MIDI from the "Virus TI MIDI" to the "Virus TI Synth" port. eventually, a simple cable in AMS is all you need.
