My guess is that there are a few sources that do not work in the Virus Control software. I have the same issue with Channel Pressure (you can search and find that thread).
Does it work when you use the same source in HW?

If you are suggestion to add the Aftertouch to the track after it is played into Pro Tools, I have not tried that. I will let you know, but that would seem an unnecessary step to have to take, as the hardware should respond in real time. As I mentioned, all the other controllers work fine except aftertouch.

I have no Midi filters enabled.
I also saw a reference to this problem on this forum from 2010 using Pro Tools as well, so it looks like it has been an issue for a while:

I have a couple of patches that I have mapped Channel Pressure ->LFO 3 Assign Amount (Vibrato). I have saved these patches to a RAM bank and they work fine.
However, if I load the patches from the same RAM bank inVirus Control, the channel pressure has no effect, even though the parameters remain correct in the software editor.
All of the other sources can be selected within the matrix and work normally.
Any assistance appreciated.

After a lot of forum research and experimentation, I have found a set of parameters that seems to work well on Pro Tools 9.0.6 running on my iMac i7:
Enable Midi Clock in PT
Set Virus to receive Midi Clock from PT
Make sure there is a 1-2 bar preroll for recording, playback, overdubs.
Set all Virus instrument tracks to a Midi offset of -2259 (Event-Midi Offset)
Set Delay Comp to Long
I have set up an 8 bar loop as a test and have six tracks running (5 Virus, one Drum track with Strike) in perfect sync. They also stay in sync when I loop the track. Three of them have an Arp enabled.

No, only one machine. My understanding is that all edits and saves made either in HW or SW would be identical, but that does not seem to be the case.
Is there a file on my HDD which contains this information that I could delete so that I could connect the Virus and re-sync from scratch?
Maybe that would do it.

When I use the Virus Control plugin, the patches I have edited in HW do not show up in the SW browser. Also, ROM patches in SW are different than the ones in HW. When the plugin starts, I thought it was supposed to update according to what may have changed in the HW.
Is there a way to manually sync a HW bank to the SW?
Am I misunderstanding how this is supposed to work?

After a couple of weeks of reading the forums, I have an 8 bar segment in Pro Tools 9containing a Strike Drum track, Xpand bass track, a Virus TI arp track, and a Virus TI synth track (manually played) all running in sync and changeable to the Pro Tools tempo. Also, although I needed the prescribed one-bar lead in while recording, I can loop the 8 bars and it never goes out of sync. Delay comp is set to Long in pro tools, and the Live button is checked.
I have a long way to go, but I think I am on the right track.

Looks like it was a Sample Rate issue. Removing the USB cable after boot solved the problem.

Sometimes when I boot my TI2 Polar, it will come up a half or full tone flat. All of the global and patch transpose settings are 0, and all my other keyboards are at the correct pitch. Shut it down, reboot and it comes up correctly. OS 5.0.3.
Anyone experience this?

I find Multis need to have separate sounds in different areas of the keyboard. Assigning them to the same channel facilitates this.
