I've been having the same problem for the past 2 days. Today I accidently opened a blank audio track in my Logic 9 session and the problem has disappeared completely(for now)
Besides the crackling I was also getting a noise that as I could expect as Rodan's screeching noise before attacking Godzilla. It would almost make my ears bleed when triggered.
